So I have 2 peps in my tank. And I just saw that one is FULL of eggs. My question is:should I get rid of them and prevent having lots of baby peppermints? I have mostly softies and lps, a couple clowns and a rbta.

Your fish will have a good snack out of it, IMO don't worry.

It's a good thing. Means your shrimp are doing good.
My cleaner shrimp have eggs about every two weeks or so. If you are afraid your going to come home to hundreds of adult shrimp :).....rest assured that wont happen. Like Diesel said free snack for the fish.

Ok, I was worked I would end up with a whole bunch of zoa eating shrimp! 2 peps are fine, I keep them well fed, but if they get hungry, they start picking at the nearest zoa. But they do keep the bad nems at bay!
