I recently upgraded to a 90 gallon tank and I purchased an instant ocean protein skimmer. It makes tons of micro bubbles no matter how I set the air valve. Any suggestions on how I can modify it so that it does not make any more bubbles?

I am not sure that I read you right.
You are not talking about the bubbles going into your skimmer, right? When you mention the air valve, its purpose is to let you control the amount of air going into your skimmer which is what you want a lots of.

If you talk about air bubbles from the skimmer going back into the sump from the skimmer's return then you don't control that with the air valve. You control that by putting a sock on the return or use other means to allow the water to fall down gently into the sump. Am I right?

I currently do not have a sump. I have it mounted to the back of the tank. I am talking about the micro bubbles it's producing in my tank. They start to build up under to rocks and corals and I heard that was not good.

Try putting a piece of black filter pad/foam where the water comes out of the skimmer.

In all honesty though, I would really start looking for a new skimmer. It is really small for a 90g, plus the fact that they never really worked that well in the first place. Please take no offence to this, as I have one of these skimmers sitting in my garage, so I know from experience.

I actually tried the foam last night, but the water just went to the top cup since it couldn't flow well. I guess I'll just look for another one. Any suggestions or recommendations on a skimmer for a 90gal that can hang on the back of the tank?

It really depends no how much you want to spend. There are a few out there that have a good reputation, though most are rated for under your tank size. Have a look at the AquaC Remora Pro, Warner Marine H2's, and Reef Octopus HOB skimmers.
It's also usually good practice to choose a skimmer that is rated higher than your volume (double if possible) since these ratings are often with minimal bio load and/or exaggerated.
