From my experience, which is admittedly limited, most bulkheads are designed to receive internal threaded connectors. I would not glue directly into a bulkhead. This will greatly limit your future maintenance options. You might check with a plumbing supplier to find a bulkhead fitting with internal threads.
Primer is used to soften and "clean" the PVC before glue-ing. Although I have never seen it to the extent that it sounds like you are seeing, that maybe what you are watching.
The job of PVC primer is clean the pipe THOUROUGHLY. The PVC cement WILL melt the bulkhead if you use it (that's its job). PVC cement actually melts both sides of the connection, and when you twist the connection (1/4 turn at least) you actually smear the semi-liquid PVC from the connections around the joint, which makes the water-proof connection when it cures....
The primer CAN melt thin PVC (like screw flanges) or very soft (non Sched-40/80) PVC fittings.
